Sheik opted to follow Impa through the portal she had chosen, which led them to the time known as the Era of Myth (the time period of ''Ocarina of Time''). Upon arriving in the past, they learned that [[Darunia]] had captured [[Ruto|Princess Ruto]] after a supposed meeting with Princess Zelda. So they battled Darunia, who turned out to have been brainwashed, in "The Land of Myth". Together they defeated Darunia and the Big Poes who were helping to fuel the mind control spell. With him swayed to his senses, he released Ruto, and the two of them provided aid during the final battle. In "The Water Temple", their forces marched on Lake Hylia after learning that the Gate of Souls was within the Water Temple there, and that it was guarded by Princess Zelda. Sheik was sure that the Zelda was an imposter and had Ruto retrieve a [[Lens of Truth]] for them to use. Ultimately, they defeated the fake Zelda, and the Lens of Truth was used to reveal that it was Wizzro in disguise. Sheik then decided to reveal how she knew that the other Zelda was an imposter, and she did so by transforming to finally reveal her true name as Zelda. Zelda apologized to Impa for the deception, and together they closed the Gate of Souls.

However, their next attempt to battle at the Temple of Souls went awry in "A War of Spirit" due to Link's newfound bravado. Although Zelda had faith in Link, Impa doubted him due to his new streak of recklessness that came with wielding the Master Sword. Certainly enough, Cia took advantage of Link's flaws to create [[Dark Link]]s to distract the Hyrulean forces while she escaped. Zelda and the others still came to protect Link when he was about to be overwhelmed by his dark clones. In turn, Link protected them from the advance of Ganondorf, forcing him to retreat so that the Hyrulean forces could pull back.

Cia seemingly perished in the aftermath, with the Triforce of Power passing on to Lana. After exchanging some words with Lana, they set off to return to Hyrule. The newfound peace would be shortlived, however, as Ganondorf managed to fully revive. They received warning after he stole the Triforce of Power from Lana, and in "Battle of the Triforce", Zelda and Link attempted to stand up against Ganondorf together. But this time they lost, and Ganondorf stole their pieces to complete the Triforce.
