This game features gameplay similar to other games in the series, in which the player must guide Mini Mario toys safely to the goal of each level to progress, while avoiding different obstacles and enemies. This game returns to a 2-D view after [[Mario vs. Donkey Kong: Minis on the Move|the previous installment]] experimented with a three-dimensional environment. Unlike previous games, instead of boss battles, each world ends in a confrontation with a Cursed Mini Mario, which has to be restored to normal by attacking it, at which point it could be guided to the exit.

Like previous games, this one featured a Workshop mode in which players could create custom levels. These levels could be freely exchanged between the 3DS and Wii U versions. It was also possible to share levels online through the [[Miiverse]] community until it was shut down in November 2017.
